My apologies for delayed response. I was trying to get some more information as MCSDK was/is not created by my group. I am not sure if an update to MCSDK 3.0.0.11 will be released. That is where the fix is necessary. As a workaround, you could try unzipping contents of this zip file into mcsdk3.0.0.11\mcsdk_bios_3_00_00_11\eclipse\features directory and delete "com.ti.biosmcsdk.mcsdk" directory in that same folder. You can make a backup of this directory and compare the two to see what the difference is, but in summary that particular package does not contain version information in feature name, thus CCS can install only one version of it.
